Luckily my boot has been bone dry for several months now. But will placing the amp behind the bootliner not still give a heat issue? There isn't much ventilation there...

You should be fine, the side vent is located pritty much directly behind where the amplifier would go which will assist with the cooling. Take the carpet out and have a look
