Default No pollen filter

I went to check my plenums today and to my dismay found that there was no filter in place over the inlet to the air system.

Will having no filter in place have caused any damage and what can i do (apart from the air con cleaner sprays) use to clean the system out?

Also, i noticed the passenger side top rubber plenum had been pushed inside the bodywork of the car, again can this cause any damage / water to get in the car and does anyone know a good way of getting the thing out (it moves around when you try and pull it).
